They have to be open flowers in order to pollinate. I put the q-tip in the center of the flower and spin it around a little. (I have found that this works best if you pull the cotton on the tip so it isn't so tightly wound). I cant honestly say one way works better than the other as I usually flick all the flowers just before I use the q-tip.

ir's pretty easy to tell the male flowers from the female. the female will have the beginning of the fruit just under the bud.. when i was hand pollinating, i would just remove the male flowers and rub them against the female flowers

Bell pepper plants, like most pepper plants, have "complete" flowers which makes them "self pollinating". There are no male only or female only flowers.

I use your method on my cucumbers though and it works well.
