If you can get an aquarium test kit, testing the
ammonia
nitrite
nitrate
and pH and telling us what your readings are may help us help you.

I suspect your little AP system just needs a bit more patients. It often takes 6 weeks to initially cycle up a system if all is going good. Then plants can sometimes do very well and grow quickly but every time you change things or transplant them, they will need extra time to get going again.

The depth of the grow bed affects the root growth of the plants. If the plants can't send roots down as far as they like, it can stunt their growth (like being root bound in too small of a plant pot.)

Also the depth of the grow beds affects the bio-filter bacteria. If there isn't enough depth, the bacteria struggle and are not as efficient in turning ammonia into nitrite and nitrite into nitrate which is what the plants need.

If the bio-filter bacteria can't do their job well, the fish will be affected since ammonia and nitrite are both bad for them.
Too much ammonia can also burn plants and inhibit the bacteria from establishing quickly.
