She probably didn't shovel as much of the rock as you did I guess... :)

Damn shame to hear that the rock media is causing issues, sounds like you definitely need to test your media before hand.

FWIW small gravel is not unusable in an AP system. I have used 1/4" pea gravel for years without issues. So don't feel you have to dump it all just because it is small. I think if you didn't have the pH issue then there would be absolutely no need to change out your smaller gravel just because it is small.
